It might also be helpful for you to know that I've had some trouble with merging files in my own game. After merging some of them, my game would not load at all, and that was without pets, so sometimes, problems can occur with merging them.

Like the others have said, you'll probably have to get updated custom content once it's ready from the creators, or try one of the new tools for fixing it for Pets, then, just a suggestion, try merging some of it, a little at a time and re-installing it back into your game and run a test play in a new save file of an in game town, one that doesn't already contain custom content and make sure that it's working before adding more. That way, if something doesn't work, you'll know it's something you just tested, instead of testing everything at once and having to hunt it down out of a ton of stuff.

It takes more time to test play to make sure things work, but it can still be fun; you can try out the new town with the new expansion pack and the fun goodies that come with it. And, in the long run, your game will work better that way.
